I finally got to the bottom of this and here's the deal.

 

The pitchers projections do not include TBA. Thus, every pitcher's projection is much too high. For instance, Johan Santana allowed 310 TBAs last year. so his projection of 997 is 310 points too high. You can probably guess that most pitchers allowed more TBAs than Santana and adjust their projection down that way.

 

Personally, I don't put much stock in the projections anyway but it is annoying that the players are preranked incorrectly. I am trying to get that adjusted but the fellow answering my emails is not exactly warm.
