It's a dumb administrative rule. You have to let the umpire know you're appealing for the run to not have been counted. I had this happen in a college game and my manager went ape [expletive]. Before Hammel steps on the mound Zobrist needed to tell the umpire they were appealing. He didn't so the play counted and Smith was called out "incidentally" kind of like being picked off.
