I'm guessing because Fontenot has been slugging so well and driving in a bunch of runs that Lou wants to put him in more RBI positions by batting him near the middle of the order. I think that's the case as well. Lou starts his lineup with Soriano, Lee, and Ramirez in their spots. Then he fills in his next best hitter at 5, then the next one at 6, then the next one at 2, then at 7, then at 8. Since Floyd is not playing today, DeRosa moves to 5 and Fontenot to 6, and then he apparently decided that Theriot was the better #2 hitter than Pagan so he put him there.
